I have setup SCP transfer with updraft premium in the child theme.
The remote folder remains empty despite the settings done in the MainWP dashboard and applied to the child site.
Is someone can help me to understand ?

Welcome to the MainWP community.
To clarify - did you configure the SCP settings in the UpdraftPlus plugin on the child site, or in the UpdraftPlus extension settings on the MainWP Dashboard?
Keep in mind that the communication between the plugin and the extension is only one way - from the direction of the extension to the plugin. So, any changes made directly in the plugin will not be reflected in the extension.
Additionally, since the SFTP/SCP is a paid addon, the use of premium version must be toggled on in the extension settings:
And make sure that this toggle is set to off, otherwise the remote storage settings will not be transferred over to the child sites:
