With the latest (4.6) child and (4.6.0.1) dashboard the issue with the x on updates is back. If I try and update 2 plugins at a time with the update selected or update all options it shows the error. If I try and update a single plugin it shows the error. The updates do work, but I have to force a sync or wait for an auto syn to know that.
When I roll the dashboard back to 4.5.x the errors go away

Can you try temporarily disabling the Cache Control extension on the Dashboard, then synchronize the child sites and try performing the updates again?
And can you please post the community system report from your MainWP Dashboard for review? The report is located in your Dashboard under Info → Server, on the top right of the page.

Can you please try temporarily deactivating Cache Control and see if that helps with this issue?
Disabling Cache Control seems to resolve the issue.
